I need to move/remove my Cat's second litter, not sure how

Just for reference, I have a two-story house, with one litter downstairs in the laundry room, and one litter upstairs in my bathroom

Basically, we brought a cat home last weekend, and I wanted to give her a "cat-safe room", where I could still check up on her etc. Well, the easiest room for me to set up was my bathroom, upstairs. I set up her litter there, and she's gotten pretty comfortable with using the one in my room and the one downstairs. Well, the problem is, my room is relatively small, and whenever she goes number 2, she stinks up my room (laundry room isn't so bad cause its full of detergents). I wanted to move the upstairs litter somewhere else, but after some scouting I realized there isn't a good spot. My second floor is covered in carpet, and carpet does not go with cat litter.

Basically, my question is, how would I remove her second litter (and make her only use the one downstairs). I'm open to any other suggestions to solve this problem.
