Two litter boxes for one cat in a big house?

I have a two story home, and it's pretty spacious. I have a litter box downstairs, because kitten is now downstairs. We had her in a spare room her first week with a litter box...the litter box has been clean, but I left it in the spare room since it was clean and I hadn't gotten around to moving it yet. She had giardia, so I had gotten two new litter boxes - one to use while I cleaned out the giardia-ridden one and then just a spare to be a spare in case the giardia didn't completely go away/in case I had to sanitize her litter box again.

However, this morning, she followed me upstairs this morning into that spare room, and she decided to use that litter box.

Ideally I only wanted to deal with one litter box, but I do kind of think it might make sense to have one litter box upstairs and one downstairs? Or could that somehow confuse her? I don't really see how it could confuse her, but someone I spoke with thought it could. I think since she spends 99% of her time downstairs, to have an upstairs box wouldn't be a burden (even in our room if she starts to sleep in our bed with us) if it's not going to be used as often.
