Cat is fine with peeing inside the litter box, but not standing on the litter?

We've recently adopted a cat (7 years old, from a shelter, and our first cat - my parents had one, but I was quite young when we got it). She's been adjusting alright, eating well and all, but we have problems with the litterbox - specifically, while she has no problems going in the box, that is only when there isn't any litter in it, or when we cover at least part of the litter with something like a towel. She just seems to hate standing on litter. Though she does always go in some kind of box - her carrier, for example - this obviously isn't ideal, and she sometimes gets herself quite dirty doing it. We've already been at the vet, and there don't seem to be any bad infections. We've tried wood pellets, natural wood chip clumping litter and clay based clumping litter as well as just some soil from a flowerpot. None of these surfaces seem to her liking, when put on them, she immediately dashes. Does anyone have any advice for us? How do we get the cat used to going properly? Is there something obvious we're missing? Should we just try more different litters to see if any of them are to her liking?
