Dog and Cat issues (but not what you think)

So, my mom got a german shorthaired pointer puppy about 7 months ago, and everything was fine at first. But about 2 months ago, our cat was diagnosed with Idiopathic cystitis. He's having issues using the litter box and he's super stressed, it also stresses him out when the puppy comes downstairs. We got more cat towers in the upstairs to help him have areas that the puppy can't reach him and that helped a little. We also have baby gates at the bottom of the stairs to the basement to prevent the puppy from coming into the basement areas (which don't work because the puppy jumps right over)we have the litter boxes and cat food down there and the cat gets stressed when the puppy comes down. We can't put a baby gate at the top of the stairs or the cat won't feel like he can jump the gate at all and then he's trapped upstairs and doesn't use the litter box. Any cat door we've tried the puppy can fit through. Every time the puppy comes downstairs she eats out if the litter box and makes a huge mess. Anyone have ANY ideas on keeping the puppy out of the litter boxes and cat food and out of the basement? I'm just out of ideas and wanted to hear someone else's ideas (if possible). I'm sorry if this post doesn't belong here, I'm just stressed as it seems I'm the only one trying to get a solution.
