Kennel Training Nightmare

My girlfriend and I recently got a new puppy, she is a mini Australian Shepard and is an absolute delight. She is about 8.5 weeks old (was born 12/23/2018) and is a pretty smart pup. She has taken extremely well to potty training, though accidents still happen. However, my biggest concern is her response to being put in a kennel. The first few nights she slept in the bed with us (we were staying with my father and wanted to minimize any disturbances). We only put her in the kennel when we leave the apartment or go to bed, but she goes absolutely ballistic. Digging at her bed trying to get out, biting at the crate (wire cage), barking/whining (and some noise in between that makes her sound like some sort of crazy bird). I imagine that these noises eventually stop, but I am now used to going to bed hearing them and waking up hearing them. I tried putting a shirt in that smells like me, tried laying on the floor next to her (or with my hand through the crate to rub her), and I've laid her directly next to my bed (though the constant noise has gotten her moved to our study room with the door shut). What can I try? It tears me up to think that I am causing her so much duress, but I just want her kennel trained so that she has a "safe space" and a place for us to keep her when we both leave the apartment. Any advice is extremely appreciated!
