Torn Between Values

I have multiple cats and one dog. The newest addition to our household is a 5-month-old kitten. She spends most of her life in one room because the dog has decided she's public enemy #1. We're not sure why; he doesn't pay attention to the other cats. I introduced them when we first got her, and he immediately tried to put his entire mouth around her head. He's been aggressive since. When she's locked up and we try to go into her room, he'll bite anyone that tries to get him away from the door.

Since she has lived her life in one room, she has developed separation anxiety. It breaks my heart. If another cat or person isn't in the room with her, she will cry and scratch at the door relentlessly until someone comes to her. We sometimes lock the dog up so she can run around safely, but he will sit in his room and bark and cry for hours. The solution my roommates have come to is to put a bark collar on him (it sprays citronella whenever he barks), but that makes me feel bad too because it scares him to the point that he yelps and tries to hide from his collar. It's a sad scene.

Getting rid of either animal is not an option. This was an unexpected outcome and I'm distraught because I don't think that either animal should be confined to one room. What can I do?
