Shy cat problems

Posting this for some advice.

3 years ago, shirtly after having to put down our not yet 3 year old dog we adopted 2 "kittens" from a local organisation loosely translated paw help.

Both cats are white, had lost their mother and had to live with 14 other cats around the same age at that station. He is "completely" deaf, cuddly and chilled (white cat syndrome afaik although he can hear our vacuum), while his sister is a jumpy, fearful and shy cat.

At first we read to her, tried to be near her without smothering and so on which was the complete opposite of the 3 hour cuddle session we had with him. At first both were a bit playful and would play (she was far more shy though). Now we can not even get him to play with us for more than a few minutes.

While he actively sleeps on a pillow next to my monitor most of the time, she will only sporadically come sit next to me. Which means she wants some head/backscratches but is still really jumpy.

About 1.5 years ago we also got a puppy (Boxer). He and the pup are sometimes playing with each other, by chasing or similar. The "problem" is that the shy cat seems to be actively afraid of the puppy. As such she most of the time she either hides under our bed, hides on the highest platform of the scratching posts or sneaks around. Most of the time while hissing at the dog. Which we cant do much about since while she lets herself get some cuddling or scratching from us, she dislikes being picked up. She is also afraid of boxes due to the way she was caught so we cant exactly give her more hiding spaces.

We have tried feliway and similar which help with her genetal anxiety but not the dog or letting us pick her up. Are there more things we can do? (Getting rid of anyone is not going to be an option for us).
