Need advice for housing a cat with our dog

I'll try to keep this short and sweet. My sister is going through tough times and she is being faced with giving her cat up for adoption. Me and my SO are pretty well off and are considering adopting her cat temporarily so she can avoid never seeing her cat again.

Background: we have a 8mo Australian Shepherd and she's rambunctious, but gets along really well with other animals. The cat is 2 (maybe 3 years old) and was fostered by my sister a year ago. The cat has some brain damage from the previous owners throwing her out of a moving car. She's mostly deaf and walks a little cockeyed, but other than that, she's a very outgoing and normal cat (we joke that it's a dog in a cats body).

We have a very large house, and I have had experience living with and taking care of this cat so I have no problems fostering her. However, I do need to address some things and was hoping some dog and cat owners could help out.

My SO and I work full-time so we have a fenced in backyard that our dog can let herself out into. Currently, there is a automatic doggie door for her that is proximity activated when our dogs collar is near. This we're worried this will be a problem for the cat as she likes to bolt through small spaces and this could be an opportunity to escape.

So some questions I have are: how can we prevent her from escaping in this manner? Also, what are some general cat-proofing tips for an overly curious cat?

Also, she's mostly PT, but has a weird habit of going in the shower. How can we make it more likely for her to go to the litter box?

Thank you for any advice you guys can offer!
