Cat bullying maybe

I have two cats female tortoiseshell and a male black cat. The female is very small and the male is very large and he keeps attacking the female. Sometimes he just wants to wash her other times he bites her can leave small wounds. They are both kept permanently inside and live in their own room. I am worried that the male cat will somehow hurt the female. Any suggestions what I can do to restrict the harm to the female cat. Most times they seem to get along ok and cuddle each other at the male just seems to be constantly bullying if that's the right description. Help please
