Do cats stay scared of you for forever?

Hi all, I recently took in 2 foster cats. One is incredibly social, but the other one is quite scared and not eating much. I've only had them since yesterday.

My main issue is that the nervous one escaped from their shared enclosure (while I took the litter box out), and she hid under the couch. I was advised to keep them in the cage for the first few days, so I had to catch the nervous one. I was very gentle with her, but I did have to push her out from under the couch. Then I dropped a towel on her and dropped her back in her cage. It doesn't seem like a very scary procedure, but it was obvious that she was super terrified the entire time. I feel horrible about it.

I am worried that she will be permanently scared of me now. :( Are there things I can do to make her feel safer?
