My cat is attacking my roommates cat... Help!

So I moved in to my best friend's (roommate) house about 6 months ago. We both have cats; infact my roommate has two. One who has always been partially aggressive but very sweet at times as well with humans, and the other is extremely shy but extremely sweet to humans. The first cat she has had for about two and a half years. This cat was not raised with any other cats in the picture, just one dog. My cat is three years old and was raised with several cats; he also has a tendency to play pretty rough at times. He is a very big cat from gurth to weight. When we first moved in, her cat despised my cat and only hissed and growled at him. As the months went on they came to further their friendships little at a time. It started by some very light sniffing to sleeping almost butt to butt. No further contact much then that, other then her cat occasionally hissing. In recent months my roommates cat started peeing and pooping all over the house. Her other cat who only stays in her room at all hours of the day started to pee and poop all over her room too. I had done some research to attempt to fix the problem and only found that this could be a serious medical problem for either one. In our house we provide all three cats with a littler box in each of there domains, and food bowls for each one as well. Weeks ago the tables turned when her cat went into heat and begain to attack my cat and occasionally her other cat. Also being extremely Territorial over my roomate (biting her hand and trying to drag her I to safe spots like a cupboard) Once she was out of heat she stopped constantly trying to attack my cat. Things were bad before but now my cat is going in even harder, he is a very dominant male cat and he always has been. I have no idea what todo, I'm worried I'm going to have to move out and that is the last thing I want todo, but my best friend and I will not sacrifice our cats for anything. Anyone with answers please weigh in, I'm at my final point. Iv been doing alot of research and the only thing that I've have found is that cats can tell when other animals are sick and will start attacking them. I'm worried that this could be the case considering the two had not touched each other in early months and my roommates cats have been avoided the litterboxes. My biggest concern if this is the cause is because I don't think my roommate will listen to me. I just fear she will think I'm trying to claim the problem is her cats. Please internet! I need every but of help I can get!!
