My cat is afraid of hands.

I've had this cat for nearly 2 years now, I found it on the street when she was a baby. She obviously likes me. She always follows me around the house, sleeps in my bed and lays on my lap. I also know she's not depressed, since she plays around a lot and even invites me to play with her (by bringing a ball o paper to my feet, so I can throw it). She is very well-fed, has a fountain of water and a playing tower.

The thing is: if I try to pet her, she claws me! Not an aggressive clawing, more like a warning. Often-times she doesn't even put her claws out. But she's clearly angry. Every-time I give an hint of petting her, she throws her hears back. She will even randomly attack my hands if I happen to put them somewhere near her, not noticing she's there. The only time I can pet her is when she's deep asleep on my lap, and it's on a very specific spot: underneath the jaw. The weird thing is that she only does this with hands. I can pet her with my feet, no problem. Elbow? It's OK. I can even rub my head on her belly.

I've been trying to feed her with my hands, I heard that can work. But why does she hate hands? Might be my hands smell strange? Does she have some kind of trauma? Or is it natural? Note: this is my first cat.
