Should I worry about this behavior?

So I have two cats that I adopted as a bonded pair. The older of the two, a 4 yr old female is the mother of the 2 yr old male cat.

As a result of some unfortunate circumstances, the younger male has been living outside my home since mid October and has just returned this week. He has spent his entire life with her since he was born until this 3 and a half month stint. Now the mother is acting very hostile, hissing and wont let him come close.

It is especially strange since when I first let him out of the carrier and got him home, she ran up to him, sniffing him, and was even snuggled up to him while he hid out and got used to being back home.

I know I am probably being paranoid, but I'm just worried and wondering if I should be doing anything. Before this they spent all their time cuddling and playing but she wont even let him get close right now.
