Things were working perfectly until now. He only used his own box and she only used hers.
The problem is that he's chosen the spot right next to her litter box as his new sleeping space. It is also where he spends most of his time now.
So naturally, he won't walk all the way to the other box. He will use the one that is closer.
I imagine some people will suggest adding a third box, but I doubt he will bother with that. It is more convenient to stick with the one that requires less walking, since he is a lazy old cat.
