House training former stray cat. Help!

I adopted Samson yesterday. He seems pretty obviously a recent stray, as he's fearful and was unneutered when he arrived. I fell in love with him as I could see him struggling and have had great success socializing fearful kitties in the past. The vet's guess is that he's around 2-3 years.

I have him in my bedroom bc it's the only room I can secure for him. He's eating, which is already a great sign! He pretty much stays at the bottom of his cat tower, which is a very secluded cubby hole. In the wee hours of this morning he peed in his cubby hole. I wasn't prepared cleaning wise, and stupidly used ammonia to clean it up (my only house cleaner besides bleach). Immediately after I came to my tired senses and realized that ammonia is in urine and that must have been a stupid choice. Googling it, my fears were confirmed. I went to Walmart in my haggard state and got Nature's Miracle to redo the cleaning. He was in his cubby hole on the improperly treated carpet while I was out.

I'm very concerned about house training my guy properly. So far I've moved the covered litter box directly in front of the litter box bc I assume he peed there bc it felt safe.

My main question is: should I continue to allow him access to the soiled cubby hole? It's presumably clean now, but I'm afraid it'll encourage improper peeing if I allow him to hang there. I can get another cubby for him to feel safe.

Judging from the pee (very concentrated) and doing the scruff check, he's def dehydrated. I got him some gravy cat food to help with that, though I just put it out and he hasn't touched it yet. I'll take him to the vet on Monday if he's still dehydrated and prob get a urinalysis (and take him earlier if he shows any other health signs).

As I said my main concern (besides medical) is house training him. Any tips or advice on whether to get a new cubby hole are appreciated! Thank you.
